presumably from baby-speak sound "pa",

pa(pa) -> ba(ba) -> pater -> vater -> fader -> father

PIE "p-" becomes Germanic "f-." Spelling with -th- reflects widespread phonetic shift in Middle English that turned -der to -ther in many words.
